Methods IDA-MS and SWATH-MS PR:PROJECT_SUMMARY based on UHPLC-QTOF were used for the metabolomics and authenticity PR:PROJECT_SUMMARY determination of apple and orange juices, including the lab-made samples of PR:PROJECT_SUMMARY oranges (Citrus sinensis Osb.) from Jiangxi Province, apples (Malus domestica PR:PROJECT_SUMMARY Borkh) from Shandong Province, and different brands of commercial orange and PR:PROJECT_SUMMARY apple juice samples from markets. Results IDA-MS and SWATH-MS could both acquire PR:PROJECT_SUMMARY numerous MS1 features and MS2 information of juice components, while SWATH-MS PR:PROJECT_SUMMARY excels at the acquisition rate of MS2. Distinctive separation between authentic PR:PROJECT_SUMMARY orange juice and not authentic orange juice could be seen from principal PR:PROJECT_SUMMARY component analysis and hierarchical clustering analysis based on both IDA-MS and PR:PROJECT_SUMMARY SWATH-MS. After analysis of variance, fold change analysis and orthogonal PR:PROJECT_SUMMARY projection to latent structures discriminant mode, 53 and 46 potential markers PR:PROJECT_SUMMARY were defined by IDA-MS and SWATH-MS (with 77.4% and 100% MS2 acquisition rate) PR:PROJECT_SUMMARY separately. Subsequently, these potential markers were putatively annotated PR:PROJECT_SUMMARY using general chemical databases with 6 more annotated by SWATH-MS. Furthermore, PR:PROJECT_SUMMARY 7 of the potential markers, l-asparagine, umbelliferone, glucosamine, phlorin, PR:PROJECT_SUMMARY epicatechin, phytosphingosine and chlorogenic acid, were identified with PR:PROJECT_SUMMARY standards. For the consideration of model simplicity, two determined makers PR:PROJECT_SUMMARY (umbelliferone and chlorogenic acid) were selected to construct the DD-SIMCA PR:PROJECT_SUMMARY model in commercial samples because of their good correlation with apple PR:PROJECT_SUMMARY adulteration proportion, and the sensitivity and specificity of the model were PR:PROJECT_SUMMARY 100% and 95%. Objectives To evaluate the performances of different untargeted CO:COLLECTION_SUMMARY metabolomics methods on fruit juices metabolomics and authentication, orange and CO:COLLECTION_SUMMARY apple fruit juices were selected for this study. Methods IDA-MS and SWATH-MS CO:COLLECTION_SUMMARY based on UHPLC-QTOF were used for the metabolomics and authenticity CO:COLLECTION_SUMMARY determination of apple and orange juices, including the lab-made samples of CO:COLLECTION_SUMMARY oranges (Citrus sinensis Osb.) from Jiangxi Province, apples (Malus domestica CO:COLLECTION_SUMMARY Borkh) from Shandong Province, and different brands of commercial orange and CO:COLLECTION_SUMMARY apple juice samples from markets. Results IDA-MS and SWATH-MS could both acquire CO:COLLECTION_SUMMARY numerous MS1 features and MS2 information of juice components, while SWATH-MS CO:COLLECTION_SUMMARY excels at the acquisition rate of MS2. Distinctive separation between authentic CO:COLLECTION_SUMMARY orange juice and not authentic orange juice could be seen from principal CO:COLLECTION_SUMMARY component analysis and hierarchical clustering analysis based on both IDA-MS and CO:COLLECTION_SUMMARY SWATH-MS. After analysis of variance, fold change analysis and orthogonal CO:COLLECTION_SUMMARY projection to latent structures discriminant mode, 53 and 46 potential markers CO:COLLECTION_SUMMARY were defined by IDA-MS and SWATH-MS (with 77.4% and 100% MS2 acquisition rate) CO:COLLECTION_SUMMARY separately. Subsequently, these potential markers were putatively annotated CO:COLLECTION_SUMMARY using general chemical databases with 6 more annotated by SWATH-MS. Furthermore, CO:COLLECTION_SUMMARY 7 of the potential markers, l-asparagine, umbelliferone, glucosamine, phlorin, CO:COLLECTION_SUMMARY epicatechin, phytosphingosine and chlorogenic acid, were identified with CO:COLLECTION_SUMMARY standards. For the consideration of model simplicity, two determined makers CO:COLLECTION_SUMMARY (umbelliferone and chlorogenic acid) were selected to construct the DD-SIMCA CO:COLLECTION_SUMMARY model in commercial samples because of their good correlation with apple CO:COLLECTION_SUMMARY adulteration proportion, and the sensitivity and specificity of the model were CO:COLLECTION_SUMMARY 100% and 95%. Conclusion SWATH-MS excels at the MS2 acquisition of juice CO:COLLECTION_SUMMARY components and potential markers. This study provides an overall performance CO:COLLECTION_SUMMARY comparison between IDA-MS and SWATH-MS, and guidance for the method selection on CO:COLLECTION_SUMMARY fruit juice metabolomics and juice authenticity determination. Two of the CO:COLLECTION_SUMMARY potential markers determined, umbelliferone and chlorogenic acid, could be used CO:COLLECTION_SUMMARY as apple juice indicators in orange juice. Authentic apple TR:TREATMENT_SUMMARY and orange juice samples combining with these mixtures were used for the fruit TR:TREATMENT_SUMMARY juice authenticity determination study. And the pooled quality control samples TR:TREATMENT_SUMMARY from the authentic apple and orange juices were injected 5 times of interval to TR:TREATMENT_SUMMARY ensure the stability and repeatability of the system. And the pooled quality control samples SP:SAMPLEPREP_SUMMARY from the authentic apple and orange juices were injected 5 times of interval to SP:SAMPLEPREP_SUMMARY ensure the stability and repeatability of the system. The IDA (cycle time 545 ms) was composed of a TOF MS scan MS:MS_COMMENTS (accumulation time, 50 ms; CE, 10 eV) and 15 dependent product ion scans MS:MS_COMMENTS (accumulation time, 30 ms each; CE, 35 eV) in the high-sensitivity mode with MS:MS_COMMENTS dynamic background subtraction. The MS:MS_COMMENTS extracted MS1 feature with detection rate greater 80% among the five replicate MS:MS_COMMENTS injections of QC sample were defined as detected ones.
